Yes my friends. The Evil Dr. Doofenshmirtz (from another dimension) actually got a huge redesign. Thought of melding the two previous designs together 
and making him into the greatest, intelligent, mad scientific, and most evil mastermind of all time, before his daughter ruined his dream of ruling the entire TRI-STATE AREA! But If you wanted a recap on his backstory;
This Evil Dr. Heinz Doofenshmirtz is more like what if Dr. Doofenshmirtz takes evil very seriously. He is the supreme leader of H.A.T.E.M.U.F.F.I.N.S. (Headquarters for Abrasive Tyrannical Emperors-to-be Malicious United For Fearful Inter National Subjugation). He and his warlady wife, Charlene Doofenshmirtz, are in fact the founders of H.A.T.E.M.U.F.F.I.N.S. (Which is born from a nickname Charlene always calls Heinz)
He is extremely evil, in a serious way. He never cares about anything and always wanted everything his way. He's highly unforgiving, arrogant, narcissistic, and he has a gigantic ego that made him supreme leader of H.A.T.E.M.U.F.F.I.N.S. He and Charlene in fact Never even cared for Vanessa at all, ever since they've given birth to her when in reality, they expected a son for them so they can teach him how to be evil. He hides the truth of how they hated Vanessa so well, even Charlene. There is the one time where he did act furious at her when she was four years old. The one time when she destroyed his latest inator by accident and he took her eye out just for that, but he said that it was a way of "teaching her a lesson". Later on, He and Charlene stole Vanessa's Mary MacGuffin doll and they handed him to his robots, the perfect children they always wanted and reveling their hatred toward Vanessa, thus breaking her heart.
After he destroyed his Archnemesis, Perry the Platypus, he declared that H.A.T.E.M.U.F.F.I.N.S. will rule the world (Heinz rules the Entire Tri-State Area, Members get their parts of the world, and Charlene will rule all of the world) but those plans were destroyed by Vanessa. Now, his daughter is now Empress of the world and H.A.T.E.M.U.F.F.I.N.S. is now enslaved by Vanessa and they work in the diamond mines (including Heinz).
